This issue has been happening to me quite a few times lately and started about a week before the 10.6.3 update was released. Everything works fine, and then all of a sudden, I come to open an app, the app opens, but the dock icon doesn't display the app as open.
Right now, I have Safari and Adium running, no white dot under their icons in the dock. I've tried re-adding the shortcuts to the dock, same issue. I've also tried relaunching Finder. FInder relaunches but when control-right clicking on the finder icon, it says that it's not responding. Sometimes Finder would actually crash and others i can continue to use my Mac until I'm fed up and reboot. After a reboot, all works well for a while, then.. It all happens again after a while.
I've used Onyx and run the entire automations scripts (fix permission, delete cache,...) I've even repaired the HDD volume with the mac disc yesterday.. Woke up to see that my mac is running Adium and Safari without the dock showing those apps are active.... If right click on the Adium icon, it says 'Open', as if the app wasn't already.
I'm a pretty advanced user, I just can't figure this one out. Tried google, nothing. Can anyone help me ?

Normally, when you minimize an app in Windows, it simply goes to the icon in your taskbar and that’s it. On a Mac, it doesn’t go to the icon by default. Instead, another icon is added to the right side of the dock.

Active Dock Mac Apps
Have the Dock show only active apps. Rather than using the Dock to stash loads of app shortcuts, you can turn it into something resembling a focused app-switcher with the following command: defaults write com.apple.dock static-only -bool true; killall Dock. After running this, the Dock will only display apps that are currently running.
